My battery died a few weeks ago and I put a new one in there. Since then, about 80% of the time when I crank the truck it idles real low for a few seconds then dies. Then I can crank it again and it will start right up and run fine until I turn it off again.

BUCKLE UP! It makes it harder for Aliens to pull you out of your Truck.
Just a total guess but I'd replace the engine coolant temp sensor and check the EGR valve for proper operation. Check for vacuum leaks in rubbber hoses, too.
