I guess its the seal.. In the back where the cap sits on top the bed. I am sure its the seal.. I was trying to avoid taking it back.

You can loosen the bolts and lift it up enough to see if the seal is torn or damaged

Im guessing its the corners closest to the cab, mine leaked there also. The plastic bed rail caps cause their to be a gap between the shell and the top of the front bed rail. When they install the cap they put a thick weather seal on the front be rail to fill that gap but it still allowed water in where the seal meets the plastic bed rails.

I followed this write up http://www.tacomaworld.com/forum/2n...cover-front-edge-gap-leak-fix-cheap-easy.html and have not had any leaks since.
    My shell is an ARE

I really can't understand why they didn't make our beds even all the way around. Would make putting caps and tonneaus on so much easier!

I had mine leak through the third taillight hole for the wiring. I used some silicone to seal it and that eliminated the problem.

I think a lot of the leaking issues are because of the installers lack of detail and or workmanship. Yeah the uneven beds due to the bed rail caps make it more difficult but that shouldn't mean it should be acceptable to leak. The ARE dealer I delt with was a nice guy but said there was little he could due because of the Toyota bed design. Refusing to accept it I did research and found the link I previously posted and what do you know problem solved. The price they charge for these caps new you would think they would be able to inform the dealers how to properly weather seal.
