Since working on Second gen Tacomas here are a few weaknesses I have observed.
    1. Steering Rag joint rattle on rough roads..bad design on intermediate steering shaft.
    a55065ed272652ed4411a0e5a2471e0b_1478bbefd827854deae8641972f45fbf9e3fd652.jpg
    2. Composite bed mount gets loose and wears out even though the bolts are tight.
    f6fb67f7f5ede8b8cbcb0ab547e57b52_63ca352b089c3cd357bed1dfc1e34a62b6b7f8d3.jpg
    3. Driveshaft wobble and center bearing vibration with lift and some stock trucks..very hard to get rid of. Also no grease nipple on sliding yoke.
    2bd3795841f51483e477be5fd289a59f_d11cf9f2783728c1832fca47c2600e0e06d0a1a9.jpg
    4. Oil leaks on timing cover of the 1GR-FE engine.
    5dc993a434536dcdc8aa372230269588_d25f5683591904c6764e0efedcc807fcadbd5272.jpg
    5. Clutch noise on manual Transmission V6 models due to poor design of release bearing shaft...made of Aluminium and is eventually worn out by release bearing sliding on it...why Aluminium and not steel?? God knows.
    a33ded896b68f9bf5300e5010a9521e2_dc0c9153167989eab1812ca9e1fb03f92a805300.jpg
6.weak engine mount supports on 05 models. They fail causing engine to drop down on to front differential.
    1bcb81593fb7a806de13f92bc58f3cf4_c0e808eba2835e30b66bac794569f5ec853d7263.jpg
    7. Lower control alignment cam bolts tend to get frozen into bushing sleeve making alignment impossible.
    031ab21f8bdd1c96ec54c0882264046f_b5379a6b8ad4844f90ad4586af1bded8f7334165.jpg
    8. Looking at a few second Gen Tacomas for export I have noticed many cases of severely rusted frames. Seems that Toyota hasn't fixed this problem yet.

Most of these issues can be easily fixed..except for the rust!!
Maybe others can add their observations.

    That's a 2005 I have seen 06s 07s and 08s like that. And 09s with flaking rust on frames.

I've seen a few of the second gen Taco's with rust holes in them... it's a shame.

Yeah, I've noticed some clank noise that seems to be from the steering shaft area on rocky roads. But I don't think it is a horrible-gonna-fail-sometime issue. The Gen I was the same.

the 6 speed makes my stomach churn. in this day and age, especially, there is no excuse for having a less-than bulletproof manual trans. that's why I bought one. my 92 5 speed was flawless when I got rid of it, the new one should last longer right?

I thought it was discovered that aluminum is not a good bearing surface like 3 seconds after aluminum was discovered.

'course I talk all this smak and mine has been great to me, but some of the threads I've seen on here are scary to say the least. not long ago, people were doing auto-manual swaps, I wonder if I might be the first to go the opposite. . . . .sad

I had issues with the intermediate shaft, and just had it replaced through warranty last Thursday. All issues resolved now. No more clunking/loose feeling in the steering. So glad that was the problem and its fixed now.

    I feel the same way.

You can essentially thank the gubmint for this shit. Automakers use aluminum to cut weight to meet fuel economy requirements.

Use white lithium grease spray for the squeaky clutch pedal, and use teflon dry lube spray for the chirping blower motor.

Most all newer engines have a ticking sound. All aluminum engines have the most noticable ticking, as the aluminum helps transmit the sound.
