each to their own basically. It's up to you to decide which methods shown you prefer for fitting them on to your own truck. That's why I say look at all the builds. It will give you an idea exactly what/where the main issues are that everyone has and then you can address those and the rest is up to you.

Glass is a necessity with the 3.5" over kits. On the 2" over kits, you're usually still narrow enough to run stock fenders as long as your state isnt too picky about fender covering and you dont get too crazy on wheel backspace/tire selection.
With a +2" LT kit, a lot of the rubbing issues dissappear as well, some guys even go to 37's with the +2" LT kits. For example, you have to clearance the body mount/pinch weld/other crap in the back of the fender wells for 35's on a standard 3" lift. The AP +2" lt kit moves the front tires forward an inch, and the radius of a 37 is an inch larger than a 35 so with similar clearaning to fit a 35 without the LT kit, you can fit 37's with the LT kit.

ok I see what your saying. so looking at some of the builds...all I would really have to do to run 35s now is to do a lot of trimming, and probably trim my fenders?

I wouldn't call cutting 2 inches out of each fender "trimming" in order to fit 35's you will need to make irreversible changes to your truck.
