So I just took the roof rack off of my double cab and replaced the black weather stripping. Does anyone know if the mounting holes for the roof rack go All the way through the roof and need to be sealed?

I would hate a leak in my new truck

    Yes
If you look at the threads of the screws there should have been sealant on the threads.

I would look at the bottom of the weatherstrip and see if a short screw would clear and have the strip lay flat. If it does a little silicone on the threads and install. If not fill the hole with silicone.

    Double sided tape.

That's exactly what I was thinking. The holes are actually recessed a bit and I think a short screw would probably fit just fine, and if I do it that way it would be easier to remove if I change my mind later

I was also considering some double sided tape at either end of the ditch moulding. Are there any types of tape that are more suited to keeping stuff like this in place? Toyota had some foam double sided tape at the back, but nothing at the front. Vs glue/silicone

Unfortunatelyy truck didn't come with a rack, so I installed a oem one on the truck and hated the look of it, so now it's back sitting in its box

Since this is a 2014 I want to make sure I get everything put back together right

yeup i know what you mean
myself i use dabs of silicone every 6 inches and you can get non foam double tape at a jobber i would imagine. on the back you definately need the tape.

I have some 3m moulding tape already and figured that would do the trick

I taped mine over with gorilla tape. Its duct tape on steroids. Held up fine for a year. Check annually whatever you decide to do.
