To wash out larger debris, the stock holes clog quickly.
I would like to drill them out to 1" diameter holes but want to have them plugged as not to let water in when the tonneau cover goes back on. I was thinking sheet metal plugs, anyone use something different?

Sounds like a good idea. I am interested to hear what others have to say as well.

I am thinking that there could be a way to use the A/C style drains that open when the bed is draining but remain closed from the outside. Just a thought

Lowes sells black plastic hole plugs that would be perfect. They're in the hardware section where all the pull out drawers are.

Are 1'' holes a little big??

    This...

Basic flutter valve. They've been used on motorcycle airboxes for a long time.
Not too effective for draining large debris, what I might do is drill out the stock holes to 3/4" or so and use the airbox flutter valves for normal drainage/sealing, and install a deckplate or two for hosing it all down.

    Stock for now.
+1 for the black plugs. If you want to get somewhat fancy. Use a bolt + nut + 2 washers + spring and rubber in between to keep it water tight.

I can't explain it in words that well, but I can picture it in my head. The springs will push the washers apart as you loosen the nut or bolt. Just brainstorming here.

Still no luck finding something that will work for this

Could you rig a fitting with a barbed fitting into the bed a little, then attach a hose to it to provide a drain path that would also stop pretty much any water from coming back up that path.

This drain style would be like what the AC uses to drain condensation.

Why not just park on a couple of tire ramps? Debris would wash out over the tailgate with the water flow... problem solved, no mod needed.

There is only one in BC:
1085 Tanaka Crt. New Westminster, BC V3M 0G2

Most are in Ontario. I swear there are almost as many of them as Homer Depots.

Why not just park on an uphill incline and let the water & debris drain toward the tailgate? Seems like an easier solution to me...

Sorry, OP, but this shouldn't be a difficult remedy. i relocated the oem holes & drilled new ones (near the cab) for my tonneau. generally any well stocked home center store should provide simple plastic "plugs", often in the automotive fastener section of the fastener section, in various dimensions, to accommodate your needs. and yes, i purchased mine at a Lowes ;)
