The day After getting into some deep water my CEL came on and the truck idled really rough, a whole lot of codes came up including cylinder 2,4 and 6 misfire, crankshaft/camshaft ting advance, retard, throttle position sensor, coolant/intake air temp and so many more. I changed my plugs, cleaned my MAF, cleaned my throttle body, cleaned my OCV's and moved some coils. This cleared some codes, but not others, every time I clear the codes and change something the codes change. I am going to change my oil this evening to rule out dirty oil contaminating the OCV's/crank shaft position sensor. Next thing on my list is remove the valve covers to check the timing chain. Before I go that far do anyone have any experience with this, I have searched and read threads that have similar symptoms with different results, I don't want to throw money into parts I don't need, with so many codes could it be the ECM? Is the vibration a sure sine of mechanical issues, there is also a whine similar to that of a bad PS pump. Any suggestions?

    Terrible title.

I would look for where wiring could have gotten wet.

Looks like a load of fun. Well i guess start spraying everything down. Change all fluids, let everything dry out for awhile. Hopefully you didn't suck in any mud or water.

The whine could be from the alternator due to the water dunking, this isn't the first time I have seen and heard these symptoms from a drowned/shorted alternator.

It could be grounding causing power issues that will effect the ECU.

Cleared codes with the scanner, continued to throw codes, took the valve covers off tonight, timing is off, don't know how or why it got that way, not sure if or how it is related to the water, all the gears are in good condition, there is no excess slack in the chain... Now the task of getting it properly timed again

I wouldn't worry about the timing since I'm almost positive the timing is computer controlled. (VVTI)

Is/was there any water/moisture in the intake box? If not, I am pretty sure that you have a waterlogged wiring harness shorting multiple sensors.

Looks like it was a sht load of fun though!

Edit: The reason why I wouldn't worry about the timing is that there are so many sensors determining what the timing should be. If any of those sensors are off, your timing will be off and it will throw a bunch of new codes that are actually symptoms, not problems.

Yes but there is still a static timing that the motor has to be set too?

Good job! In the first post you said you cleaned the OCV. Did you replace it of just clean it again?

    Has the whine gone away?

Cleaned them again and Changed the oil, disconnected every electrical plug and used dielectric grease in the connectors. Cleaned the camshaft position sensors. The whine is still there, and the first few times I turned the key after work today the starter didn't engage (expected it to happen) so I'll be replacing that and the alternator sooner than later

The bought a tacoma for this reason, it's size is good off road and still has lots of interior space, it's reliability, and it's strong aftermarket support, would have bought a jeep but I wanted something a little heavier and I need a bed. Yes the truck is my daily driver but I have a 2012 ford focus and picking up a new audi TT in July, so what if it breaks, I have the ability to fix it and I have a vehicle to drive if needed, I don't mind dents and scratches, and I don't mind fixing it, if I can afford $6000 for suspension, wheels and tires than I can afford to fix it. Why, you ask, because it's damn fun, every part of the truck can be repaired or replaced, I didn't just drive into the hole thinking everything would be fine, I was fully aware that there was a good chance I would break something, maybe even hydro lock the motor, but they make and sell motors every day. Can't wait to do it again.
