I have a yakima rack on my access cab. Works fine with my 14' tarpon.

I got tired of trying to lift a kayak on top of the truck after paddling and fishing for 5+ hours, so I built a trailer. Much easier and is always packed and ready to go. Also, no wind noise. :)

I own them both and there is no difference. Both have set ups to fit on the OEM cross bars. Wife has the Yakima's on her Subaru Outback and I have the Thule since it came with my Leer cap. I like my kayaks mounted the way they are on my truck. By keeping them low, traveling long distances they are more aerodynamic and the wind doesn't blow the truck all over the road. Also the aero bars are very strong.
