When I installed mine, I took that carpet flap, folded it up, and tucked it into the back of the seat cover. As stiff as that piece of carpet is, it would seem like it would protrude through the seat and make it not as smooth on the back, but this isn't the case. So just take that flap and bend it 180 degrees and tuck it up. Then you should be able to Velcro the straps together!
