WaterProofing Undercarriage???

    So I took my taco and skis to Lake Mead this weekend...

    While loading or unloading I had water up past the bottom of my doors. I thought all was well with the weatherproofing until I opened up the truck to go to work this morning. I noticed it smelled really humid in the truck (I live in Vegas) so I began to investigate a little bit. I found that only the carpet and mats behind the driver's seat were damp. all other areas were dry to the bone. I then looked directly underneath said area and found a hole in the "caulk" that is used to seal the undercarriage, about a quarter of an inch, in size. My question is: Do those of you that load/unload watercraft have issues with the weatherproofing either at the door jams or with the undercarriage? I'm going to caulk what is obviously missing, but what's the best product for that?
