with all of these things that most aftermarket decks have, sometimes if the wrong thing is turned on, or the right thing is turned off, or a combination of incorrect settings will just kill the quality of sound... you should understand what each thing does and know when and how to use it.

yes, and i think in another thread someone mentioned that the stock stereo outputs 12watts per channel (this is normal for stock stereos) and most aftermarket decks push the limit around 50watts per channel, so you are already overpowering the stock speakers. Adding even more power would be a bad thing.
