Ok, so I am continuing to work on my radio. I changed my antenna to a Firestik, which required me to upgrade from the medium spring to heavy duty spring.

    Spring:

    Antenna:

The antenna immediately reduced my SWR. Now i just need to get it tuned correctly, out of the box I had good numbers 1.0 at channel 1, 1.1 at channel 20 and 1.3 at channel 40. Unfortunitly after hitting the garage door a couple times my tuning is off.

I also added a mix 31 fair-rite to help with the brake noise and it did greatly reduce the noise.

Did you ever get your noise issues solved?

The firestik antenna and fair rite helped a lot. The noise never completely went away though. I think another mounting location would work better. Where I had it it was directly over the brake cylinder which did not help.
