Newbe Dennis, 07 Access cab questions

I purchased a 07 Tacoma Access cab and SR5 package two weeks ago. Traded in my 1999 Ranger. Have question or two. I need to add a Tonneau cover (roll-up type) and remote starter before the snow come in Vermont. What produces and model # has anyone had success using on their Tacoma. Does anyone make a cover which still allows use of the rails?

Extang makes some decent covers. A little pricey, and there are other manufacturers that make similar covers. I have the Trifecta on my '06 and have been happy with it:
