I am installing JBA long tube headers they have four o2 sensor bungs. On each header there are two bungs. Each header has a bung on one pipe coming from one cylinder so the o2 sensor will sample exhaust gas from only one cylinder than another bung at the collector so the o2 sensor will sample exhaust gas from all three cylinders.

Where is the best spot to put the oxygen sensors?

O2 sensors go in the upper hole, closet to motor.

Unless you're tuning with a standalone, you should go with the stock location. Otherwise, you may need to extend the harness to reach the lower bung.

The stock location for the second sensor is the top of the Y pipe, with the URD SIM i can reach either locations. So plug the second bung on the header and use the stock location on the Y pipe.
