I'm looking at a set of 16" Mojaves for the '09 Taco. Seems like I've read about some folks not being able to use the lugs that come with the wheels, and also that the center caps don't fit on. Is that right?

wrong. I have locking lugs that Discount Tire gave me for free, so not sure if the stock ones fit, but something will. And center caps do fit. I have 16s too.
