I know this has probably been asked many times before, but i want fresh opinions. I'm gunna be putting a 3 inch lift on my 06 prerunner, and I want to run 33's. Will it rub a lot? And if so would adding spacers prevent most of it?

Spacers will make it rub worse.

What size lift are you running?
What size wheels are you running?
What is the offset / back spacing of the wheels?
    What size 33s? 255s? 285s? 295s? 305s?

General consensus with 285s and 16s / 17s with 4.5" backspacing and a 2.5" front lift works near perfect. Hardly any rubbing on the street, mostly when backing up at full lock. A cab mount chop will help, requires fab skills however but some people do them on here for $100 or so. Good luck.

I'm gonna be doing a 3 inch rough country suspension lift, and wanting to do 33x12.5 (i think that's the width of the tires I'm getting) on 15 inch rims.

I think I've seen one 2nd gen run 15s and he shaved his brake calipers which I would not recommend. But if you absolutely want 15s you could run that size but you will rub a little more than a 285. You would need to cut some plastic, flatten the pinch weld and do a cab mount chop. I would also take a sledge and massage the wheel well. If you are doing it for only looks I would just put them on and leave it alone.
