Maf sensor wet? I would disconnect battery over night check inlet tube or plenum to the throttle body make sure water is not in anywhere it isn't suppose to be.Check with shops who play in the mud.My 2 cents.Good luck.

Change your oil and oil filter. How long have you run the engine since this happened?

    ...too much shit to list.
Did you pull the plugs before you tried starting it?
When water gets in the cylinders it may as well be cement in there. No place for the water to displace and boom...bent rods.
Depending on how much water got in, you can easily clog the cats as well.

The secondary, or carbon, air filter that you were talking about may be full of water.

my guess would also be the maf if you sucked some water in the engine and it went through the maf i could see it giving you a problem... was the engine air filter wet?

Alternator whining is most likely the pulley..replace it...same thing happened to my brother in laws tacoma...as for the other issue i would change plugs, filters and oil and see what you have after that.
