I did a search and couldn't find the answer. I want to add a roof rack to my truck but I don't have the factory rail system. Are the holes under the rubber molding or do I have to drill new holes. If anyone has a step by step write up or even pics that would be awesome. Thanks.

    Way to much...but not enough.

There are holes there under the weather stripping. Two in the front, one in the middle and two in the back (on each side). The factory rack from Toyota as well as most aftermarket ones utilize those holes.

The part number for the roof rack is PT278-35140. Check out the Instruction PDF from Toyota!

No drilling necessary. Everything bolts into nutserts already installed into the roof. I believe the OEM rack is only for double cab trucks.

That's correct the factory rack is for double cab trucks only.

An alternative would be aftermarket towers and rails (Yakima), no drilling required at all, just clamps.

I'm removing my factory rack soon to sell it. Figured I'd throw that out there to see if there's any interest.
