I am not the original owner, however Toyota says that this is the original window. After the truck gets wet, water is trapped inside the rubber. If you lift the rubber water will run out.
I know that this truck is 10 years old, however I am wanting to know if this is happening to other trucks. I am more curious if this maybe just my truck or if some others are having this problem.
I bought this truck 9 years ago with 5k miles on it, and it is a great truck. I would like to keep it for about 8 more years so my son can drive it. He is 8 now. I keep my trucks for a long time. This is my second Tacoma, the first I put 235,000 miles on. This one I haven't even broken 100k.
TLDR: I just want to know if anyone else is having this problem.

It might be the original OEM window, but it's quite possible that it could have been R&I'd for some form of repair. Keep in mind that even if the damage might not have been at the roof or cab corners that a repair shop removed said glass for panel blending in the paint booth. It's entirely possible to remove the encapsulated glass without replacing it. It mainly involves an oscillating cut-out tool, removal of the storage compartments and/or rear trim, and some patience. However, if whoever did the work did not properly prime the pinchweld before reinstalling the glass, rust will most certainly occur. You may not get any internal water leaks, but rust can still occur if the paint was scratched and not primed. I've removed, replaced, and reinstalled countless back windows on first and second gen Tacos and have never seen rust from a factory installation (I'm an auto glass tech with >13 years experience). Has this car been in the shop for body repairs during your ownership or any possible repairs showing up on carfax?

Uh no, and I wouldn't let mine get that bad before doing something about it. I second @Clearwater Bill and his suggestion of removing the window and fixing asap.

If you live anywhere near the ocean your frame will get destroyed over time, unless you treat it. Doesn't matter what state you live in. My brothers 08' Tacoma frame looks horrendous, and he is on the coast in CA.

This has never been in a body shop since I have owned it. Carfax is clean.

No my frame is fine. But I sympathize with those who do have a rusted frame, and I'm extremely critical of Toyota's ongoing rust issues.

Friend of mine bought a brand new 2000 Taco. By 2005 the frame was toast and it went to the crusher. He then bought a new 2005 F150. Still has it, no rust.

    OK, so update on this...
Had the window pulled at a glass shop, there is no rust. However, there was a colony of ants living in my weather seal. this rust color stuff running down my truck was ant shit. I will update with pictures.
