Is there a thread/repository that has a listing of Gen 2 parts that work on the Gen 3, and perhaps vice-versa? I'm talking applications where there is 100% surety that the part works without modification, through actual installation, and not hearsay.

The only repository that might exists is in @Jeff Lange 's head (or computer)

Well, I just installed 2nd Gen running boards on my 3rd Gen, and they fit absolutely perfectly.

Look up the part in question on one of the online Toyota parts sites. If the part number is the same from 2nd gen. to 3rd. then you should be good to go.

The key thing to remember is that while much changed, so much didn't. They're the same generation and share the same parts catalog (and chassis codes).

If you're looking for something specific I can look it up for you.
