I'm starting to think that he has water built up in the filter. If there were water in the trans wouldn't it just shift weird not have a loss of power?

Actually, this is exactly what WD40 was made for. The WD stands for "water displacement", and is designed for electrical contacts. It is not designed as a penetrating oil - what everyone actually used it for.

Exactly, biggest misconception is to use it as lube..it's a de-greaser, so loosen otherwise gunked crude, rust, etc..

Has anyone tried using Rustoleums NeverWet Hydrophobic spray on coat on or around sensitive areas around their under carriage? Curious if that would help, or create shorts.

I worked on some water quality measuring equipment that had a sensor with a plug. The manufacturer used shrink tubing filled with a dielectric grease to seal the connectors so they could be lowered over 30m (about 100ft) under saltwater in the ocean. Maybe using a similar grease under self sealing tape mentioned by @Drunken Chewbacca would keep water out of the connectors.

I read somewhere the auto trans have a breather on the bottom. Maybe water got in through there? One of the reasons I've heard not to go through water crossings in an A/T.

So if you want to offroad, you have to mod that or buy a 6MT? What happens if you buy a TRDPRO A/T and have all these offroad features on a $45-$50K truck, you can't use it? Something is not adding up here...why do they market it as offroad? It is expected there will be some puddles as it doesn't specifically say dry terrain only, obviously they don't recommend that you use it as a boat, but still...that's ridiculous (not you), the issue you brought up if true.

yeah but it comes out on top of the bell housing. if you could get into water deep enough to submerge it that would be the least of your issues.

The air is pulled in from the passenger wheel well. Check the air deflector for a clog. The one on the right is the stock air deflector. The scoop could hold dirt or other things. It goes straight to the air box. Check that next.

The O.P's truck and all the other Tacoma's should easily be able too ford water he went through, the problem is these new trucks have 100's of sensor's,tons of electric wiring running through the floorboards where even 18 inchs of water can reach, older trucks didn't have all the crap making them better at well, being a truck.
New trucks simply have too much electrical/plastic junk on them.

I feel like it COULD be more mechanical a problem. If you happened to throw out your alignment enough, it very well may act how you are describing. Its tough to drive wheels that are not aligned right. Just a thought, as I dont know just how low on power it actually feels.

Seriously doubt that. Can you narrow it down on their wesbite of uses for me here https://www.wd40.com/uses-tips
    I sure don't see it.

WD-40 makes a special type called specialist https://www.wd40specialist.com/products/contact-cleaner/, MADE by WD-40. "Blasts away oil, dirt, flux residue and condensation from sensitive electronics and electrical equipment with pinpoint precision." That is not what was originally discovered in 1953 (WD-40) by a long shot.

There are countless posts of never to use the regular stuff, I wouldn't even touch it.
So you are going to "displace" the moisture further into the plug pass the pins where it can't escape now with regular WD-40 without any corrosion protection ?
You think aerospace/military uses that kind of stuff. Actually they would replace it, but WD-40 as a temporary would be unheard of, actually laughable.
