I was about to make a topic asking the same question @That_red_taco and am glad I saw yours! I'm about to re-seal my shell and was looking at what @nzbrock suggested. From the past threads I have seen this is what people go with I think..

My questions is... do you place the seal on the top of the bed rails or the bottom of the shell or both? lol

I put mine on the bottom of the shell so it will stay with the shell when taken off.

Does the cap not have the seal already attached?

Yep the one I posted above. https://smile.amazon.com/dp/B00NCC0SY6?ie=UTF8&psc=1
I mitered the front corners and did one continuous strip starting at a rear corner. I left the outer "bulb" intact when I cut the miter. I still have some small leaks at those corners just due to the way the bed is designed. The kit comes with some butyl rubber you can use to fill in small gaps.

I talk about it briefly here: https://www.tacomaworld.com/threads/tiffany-the-taco.374490/page-8#post-16172629

I just pulled the topper off and placed it upside down on the grass. I will say, make sure you know where the seal will line up with the bed rail. I didn't make note of this and mine ended up a littler farther inboard than I wanted. It still works fine, it just hangs into the bed a little.

This. Extruded Solutions Super Cap Seal is the best that I have used so far. Follow prep instructions, take your time - excellent product. I have an older Leer 100r and the underside of the cap rails are banged up in a couple of places. No leaks at all, very impressed. As mentioned above, apply it to the cap - not the bed rails.
