I went under and removed the bolts to inspect the gasket situation further and hopefully provide some clarity as I couldn’t really find a good answer anywhere.

So the TRD Pro exhaust does actually indeed come with a gasket that sits inside the exhaust already. The other gasket is the gasket that sits on the side towards the cat where you connect the new exhaust which I had been reusing my old one of (and bolts) but since I had a new one and it was kind of nasty I replaced it. It looks old after 50k miles but would have been fine it seems. I took some pictures

The old stock exhaust that has a gasket inside it and would have seemingly been a pain to get out

Old gasket which was sitting on the backside of where my thumb is in the above picture .. sorry should have taken a pic of the backside of the too. It was loose and easy to swap out for the new one (part #9008043003)

I second this. It’s built 1000x more solid than stock and sounds way better.

It's the photo angle making it look low as it hangs the same height as every other TRD exhaust I've seen.

I suppose so. I cut mine back behind the leaf to gain a ton more clearance when I did my full exhaust upgrade.

There's only one gasket (P/N 90080-43033) required for your cat-back to front pipe connection that seats into the flange of your front pipe and typically stays there unless removed. No additional gaskets come with the TRD Cat-back exhaust nor does it require one. Here's a photo of the flange on my OEM Cat-back pipe and there's no gasket it's just how the flange is welded to the pipe.
Your first photo posted above shows some residue from your gasket stuck to your cat-back flange, it's not a gasket.
