    Shift rod timing could be off because removing the actuator in the way you describe is not a Toyota authorized repair way. So, in fact, you could have messed up the actuator. You could try and count teeth and get timing back in based off of others doing the job that way.

    Running the transfer case actuator without the use of the internal limit switches can also cause it to overrun into a unknown position.

    But wouldn't setting the actuator rod back into the 2Hi lowest position reset the timing one way or another if the limit switches test out correctly for 2Hi, then 4HI and then wouldn't the timing be correct if the limit switches were all in the correct position for each setting? It's a pretty frustrating design.

    From my experience, no. Being one tooth off causes so much havoc. You could try until you find the right combination.

    Just FYI, the most common failure is the front diff actuator.

    I replaced the front diff actuator first but that wasn't it. When you say timing do you mean the cog inside the actuator or the position on the shaft going into the transfer case?

    The shaft(s) inside the transfer case are tricky as they over run and lock in with detents. Every time I've had luck retiming an actuator I had a new one on the bench to compare it to. The gearing of the shaft to the motor, the motor to sensor gearing all have to be timed with each other. It would be nice if Toyota gave measurements for shaft and electrical position, they don't and consider that a non-serviceable part.
