Found a color matched shell near me I think I want to purchase. However, I noticed in between the cab and shell there is no window but just a big rubber seal. Is that normal? I've never seen that before.

Pro's and con's to that setup?

    Here's a picture for reference:

That's not normal, water would get everywhere and it would be useless as a bed cover.

Maybe the glass was broke out and needs to be replaced.

It is not typical, but it is legit. Some people bought them that way.

    Cons:
Will rub paint off your cab.
May allow water and dust in.

But you can buy any kind of glass kit and install it there. Look up the make and model, and do a few searches for cap parts. You can find a lot of stuff available.

Caveat: measure the opening to make sure it is not too large to accept any available windows.

My bed cover isn't useless and it's definitely more useful keeping things dry then
a hard top without glass

It’s a boot, seals up to the cab, rubs the paint off. Might be able to put a new replacement unit in, depends on the deal.

Hmm, price is listed at $1,350 I definitely wouldn't want to spend more on adding a window as i'm sure that wouldn't be cheap.

    Is that a Snugtop?

Replace it with a fold down slider so you can clean it. Paint Will rub off with a boot.
Learned that lesson on my 1995 Tacoma when I bought a 1999 and transferred the shell over.

Both are Stock - built correct from the start.

Normal base model. Most topper companies window is optional. Seal works fine. No water doesn’t leak if matched to truck. It does wear the paint off where it touches the back of cab. If it’s a current model and price is right you could get a window from the manufacturer.

I think it's a little expensive at the current price point he's asking. If I could get it for a grand even I may go for it.

It is an option. Paint rubbing Con has been mentioned. Pro is it makes an easy pass-through with the cab sliding rear window. Also you don't have that hard to clean gap and the cab rear window stays dry and clean. I had one on a previous truck.
