I have a snug top on my tacoma and it is starting to bow out and i want to put some brackets like total chaos make to reinforce the bed but i would also like to put in a decked system and i would like to know if anyone knows if there will be any issues with having both of them installed?

I think he has some of these items installed.... bed stiffner and decked system.
Not sure if @NYCTaco52 might also.

Under the hood, in the cubbies behind rear seat or the bed are the most used options.

No issues. The decked system leaves like a 6 inch space between the tailgate and the start of the decked system. So you'll have plenty of room. You could even install the bed stiffeners after the decked is already in

The compressor won't work with the decked. It covers a large portion of the bed cubby so you wouldn't be able to get the air hose attached

How much weight do you have on your shell? I just bought a shell for a 19, and am wondering if I should look into reinforcements too.
