my 2002 trd manual tacoma has been making a newish noise while idling, a soft knock, that completely stops when i engage the clutch pedal.

From what I understand this is the opposite of a throw-out bearing troubleshoot..

    Any ideas?

    Welcome!!

What about when driving is getting hard to shift yet ?

When you put pressure on the Clutch release bearing it can make it quiet .

it can just be loose in the bracket on the shaft.

The clutch Fork might have shifted some.

    Noises can be so tricky

    Anything happen before this started?

what does that mean? opposite of?
somewhat quasi similar noise going on here but not detectable, not bothersome yet!

crawl under her and grab the throw out bearing lever and move it up down in and out. if the noise goes away when you do this it is the throw out bearing. If it only goes away when the pedal is fully depressed I would suspect input shaft main bearing. either way the trans has to come out to service it.

Opposite of meaning, usually the throwout bearing makes noise when you push the clutch pedal to the floor, however my issue is a circulating noise that goes away and becomes silent when I push the clutch to the floor....

do you have any weird noises hovering in the 2.1k RPM range while on the move? maybe just normal noised idk!
that has me stumped what might be causing that small vibe, most noticeable with radio down and road noise at a minimum

How about while accelerating? Does this noise become more pronounced while accelerating? If so, does the noise stop or not occur while you accelerate through 4th gear?

While acceleration, the noise speeds up with the rpms. One at full speed going down the highway, its not really noticeable. It's most noticeable while in neutral idling.

Sounding like Glamisman is onto something.
This is one of those things that can be tough to diagnose fully online because many different words used by many people to describe the same things. Can make it tough.

It could help on the diagnosis to know if the noise is gone/changed/etc specifically while accelerating through 4th gear.

I have a loud input shaft bearing, and based on all of my reading being quiet in 4th gear is the key to diagnosing that particular issue. I'm torn between getting a used trans and sending it to Marlin for a rebuild vs. having a local shop do all of the work. Either way I wish it wasn't so expensive to fix. It is the last big thing I need to fix on my truck.

I will say that I would describe the sound as more of a whirring or chirping sound as opposed to a "soft knock" described by OP.

I feel you man, I feel you. That would be a rough situation to have to deal with.
After all these years of being a DIYer and also fixing for stuff for others, unless the rebuilder was a dedicated Toyota enthusiast and had a long history of successful rebuilds, I'd try to find low miles used gear box. The great thing with Toyota trucks in general, is they've never been about the power, which means less abuse/wear and tear to components downstream of that power (or lack of lol) like a transmission. Toyota is generally about the long term reliability.
Don't know how much that really helps ya but half of something is better than all of nothing right? :D
If i were in your shoes, I'd likely swap a low miler in there and then take my old box apart and see if it was in fact the input shaft bearing (likely) and if so, go through and replace them. I do much better work that I'm not too familiar with when I'm not under the gun:D

Any update on this? I'm having the same issue. Clutch depressed or in 4th gear, the noise is gone. I Replaced the pilot bearing, flywheel, clutch, master and slave cylinder and the noise is still there.

    What is current mileage
Where does noise 'seem' to be coming from at idle(noises can and do travel I suppose, especially in the dead winter cold)
Coming from Front of engine by radiator or underneath near engine/transmission coupling area
A clicking metal on metal sound?
My taco had an intermittent noise that became a constant and was still baffling what it was exactly until it finally broke one day

It's currently at 281k miles. It's a clicking sound that comes from around the transmission area. I did a little more research here and some people said it could be the input shaft bearing. What was broke on yours? I think this thread describes the issue I am having. https://www.tacomaworld.com/threads/manual-transmission-r150f-help.828515/page-2#post-29722694

Crankshaft pulley harmonic balancer completely broke free before hitting 200k
In the early days when the noise first appeared there was Ticking noise from the weight breaking from the rubber, it went away at idle with clutch pedal all the way in, I cannot recall about anything with 4th gear like yours though, it would only make a noisy rattle for a bit around the 2200 rpm range in 4th and 3rd and 2nd
The days before it finally broke there was definitely a loud ticking that seemed like it was from the clutch transmission early, it was quite loud and I did take an audio video of it was so loud lol

It turns out that one of the bearings inside the transmission was worn. One roller in one of the bearings has a small wear mark. Anyways, the transmission was rebuilt with all bearings and seals replaced and now the truck drives great.
