I marked everything so that it went back in the direction it came out but the clocking for the coils are different from side to side if that makes a difference.

On assmbly of it... did you go in this order on the shaft... place a washer, bushing, through the top hat, bushing on top, then last washer, nut, tighten down until bushing on top squashes?

Im thinking this is most likely the case but better question is it going to cause major harm. Its looks really close to being aligned and not sure if they will shift and settle in time or if I should take it back apart.

correct, I tightened up the top nut till it was snug but not sure if i may have over tightened it. I asked the guy that did the alignment if everything looked correct and he said it looked like how he would set it up but not sure how much a trust the guys at the tire shop sometimes.

Yes it will wear the hole in the top hat into a oval allowing more play.
One more thing to look at... on the lower shock bolt in front, are the ears squeezed in on the shock or is there a small space, if there is a space, I have noticed the bolt fits kinda loosely though the shock and the space may cause the bottom of the shock to slide back and forth just enough when the the shock/spring is compressed and unloading over bumps.

I didn't even really think about this till now but should I loosen up the front sway bar bushing and readjust the sway bar since it is sitting an inch higher in the front. do the sway bar end link look like they are at weird angles?

Looks fine in my eyes....I wouldn’t touch the sway bar or end links

Give a couple to a few more turns on that top hat/shock nut. The bushing could be squeezed a little more.

does anything else stand out or am I just over analyzing this? Like I said its so faint that I not sure exactly what it is. As previous stated if it gets louder and more frequent I'm going to have to investigate. I'm hoping its just the suspension settling in because I didn't use a spring compressor but if anyone sees something wrong in the pictures please let me know. All I see is the driver side insulator looks to be misaligned by about 1/8"
