Dont have pics (too lazy) but cover the holes that are on the front of the frame right next to the front wheels. I used aluminium self adhesive tape (additional rust protection) to cover them up. Tape can be purchased at your local hardware store and its used to cover the duct work or furnace exhaust work.
Last winter I realized front tires are pushing snow with salt inside the frame, thus speeding the rusting that nobody can see. So I cover those holes for this winter and spot check revealed that, so far, the inside of the frame is dry.

sadly, I've only put Husky Liners in it thus far - tend to blow all my cash on my bikes and guitars.
what about just shooting some expansion foam into the holes until filled, then just trim the poop hangin' out and paint to match - then it's permanently fixed

I considered that for a second but Its the boxed frame part. If you do that it will make frame too ridgit and it may crack, plus foam will trap moisture and probably just make it rust faster. It needs air flow from the engine to keep drying up. So holes on the inside (towards the engine) are left alone only holes that are behind the wheels covered. Before the cover up it was packing snow inside and rusting. this year I painted the inside so I wanted to protect it even more.

Honestly I dont even know why Toyota had made holes there.

The truck I just bought had a really clean frame so I painted the entire thing on every surface I could get to with Eastwood rust encapsulator. It works great on my FJ40 but I honestly haven't driven it hardly at all in salt over the last 8 years since the frame off. On my last 05 the frame the was a mess and wirebrushed it all down and painted it with rust bullet blackshell. Over the past 2 winters it didn't progress any futher. But I like the looks of the eastwood stuff better. Hopefully it holds up just as well.

Ah, I understand now.......didn't know about the inside holes, or the function of either........there's got to be a plastic plug cap out there somewhere that would pop right in the frame hole. Is the hole a perfect circle or is it oblong? There's several sized plastic plug caps on the market that guys are using to cap holes in their sportbike frames to hide the hardware -- something like that may fit if you had the diameter of the hole handy........I'll try and find the link

No problem, tape is good for now and when i have a time I will just tack weld some steel vent/splash covers, so air can get through but it will shield from water/snow/salt. I painted inside the frame so I did not want to get too much of water in there before I cover up. I did painting late and I was out of CO2 for welding so I figure out I just do something ultra simple there for winter
My guess is holes are used during manufacturing process to hold the frame in place. They are square, oval and round so all kind of things.

Taping up lightening holes is standard practice in aircraft design to keep moisture out and to prevent birds from building nests in the airframe. Same logic applies here.

Blue , are you talking about the foil tape used in furnace ducting work ?

Is there another way for brine water that gets into the box frame to drain out? If that's the only hole for that I'd be a little worried about plugging it.

I'm not really sure what you're talking about though!

Ah you guys made me go take a picture .. :D I updated first post with a snapshot of wheel well. You can see tape, its not fancy solution but should hold through the winter. Holes are directly where they should not be, Theree are more holes at the front and on the inside but those does not seem to be a problem and I left them open for venting. Once that I taped are source of water and salt throughout a winter. Most of the water drains down but thanks to that mis-design new water is send inside every time we drive.

Great post I'll have to check my 04 and see if there are similar holes to cover on the frame.

Update with picture. So winter is here and I got chance to take a photo showing where snow collects on underside of the truck. As you can see if the hole in frame was not covered there would be bunch of snow with salt inside of frame.
