    The lift was installed by a shop about a week ago that specifically works on Toyota’s. Do I need them to retorque?

    I dont know but after I put my lift in I had clunking from the front end. I torqued everything and the clunking went away. Then I took it to get an alignment and the clunking was back again. Torqued everything down again and clunking never returned.

    Alignment shop did not torque everything down correctly and they work on dozens of vehicles a day. I would not be certain that just because you took it to a shop that they did everything "by the book". However maybe they did and the sound is coming from something else... but that would be my starting point.
