    I have this same setup, including the bedrug, blue sea in that cubby face, and the XR ReTrax. You'll have about 17.5" of height between the bed and the top of the underside of the tonneau cover.

    I sat inside it and felt it get wrecked while sitting at a red light. A 2003 Tacoma rear-ended me at 30 mph and pushed me into a 2007 Tundra. It was a Toyota wreckathon orgy. The 2003 Tacoma's front end is toast. The Tundra's trailer ball and hitch took the force and the Tundra is pretty unscathed. My Tacoma, not so much. It might buff out.
