This is why I swore off moon roofs years ago. Your moon roof channel drains must be clogged or kinked.. Take it in and let the warranty fix it.

Ah yes, the proverbial moonroof leak! Check the 2 drain holes (one in each corner of the opening) for blockages. While there are usually 4 drain holes, the front two are the most accessible to view. Ask me how I know about this as well. If you don't find any blockages then it could be the rubber seal around the edge of the glass.

Same ish. For me it's not worth it. I like them but the add complexity for draining, add a relative lot of weight, reduce headroom (although to be fair, I am only 5'10 don't have that problem), usually come in packages with a ton of other shenanigans, and I didn't use it nearly enough to justify the cost and added shenanigans.

@Sledgurl your truck has the third brake light issues. In early 2020 model year, they moved the shark fin forward to aleviate the third brake light leaking. Well, wouldn't you know, that interfered with the factory roof racks  - so in about Feb 2020 for the 2020 MY they moved the shark fin back to the original spot, so this weird subpopulation of 2020 MY trucks built before ~Feb 2020, will not work with factory roof racks. Me being one of those fortunate people :notsure:

Other than that, just unlucky with your sunroof. Either the sealing around the roof itself or a plugged up drain. Unfortunate but it does happen, give the dealer a call and they'll sort it out. Send them the pictures and explain what you've explained here. If they DON'T take care of it, that's a different story.

If the dealer didn't follow the "prep" sheet when they ready the truck for sale they may have missed the sunroof part...which can cause leaks....

Edit: Here is a thread related to the issue I'm mentioning. I tried looking up the original posters thread and can't find it....don't know if he's still on here. @Mike330R

What, is this an unusual thing? ... I also used to do all my mechanical work, until I was plagued with Rheumatoid Arthritis

OP, I don't mean to sound cold or on the dealer's side. But, the install was by your hand.

Suggest to pull the roof rack, get a nice bead of silicone around each hole in the roof. Reattach the rack. Then pull the headliner, dry it out. Clean up any water or beginning mold growth. Check the sunroof drains and all electric connections. A bit of dielectric grease could be beneficial.

I know hindsight is 20/20. If the rack was on the truck order, then the dealer is responsible for the install. It should not have cost you another $200 for the dealer install.

Sorry for the streak of bad luck. Remember, in a life full of problems, this is a small issue. Although...very frustrating.
