The "running rear" sounds like your cannister pressure check. That's normal

    Welcome to TW.
The evap system runs a system check 5 to 6 hours after the truck is shut off. The clunk could be transmission fluid ot diff fluid being low. If it happens when driving and coming tona stop, could be axle wrap. Are you lifted/modified?

I wouldn't jump to the differential as the dire problem. Start with the more probable and simple.

Check the fluid in the transmission. It may need a change or filling.

The "bang" could be u-joint or loose suspension components.

The "rear runs" is likely an evap system pump. Crawl around under the truck to isolate the source. If not found, try staying away from Taco Bell.

    None of those are new.

A trip to dealer while under warranty would have been in order.

Bought used? Should have had a better test drive and worked it out before buying.

Sounds like axle-wrap unwinding. Is your truck lifted?

    My first thought are

    1. Truck could use a good tune (ECM Tune)
    2. Axle wrap
    3. EVAP Test

Without more details of how it’s shifting poorly, We can’t help much more.
