I am thinking countershaft bearings but the noise in 5th makes me question my own diagnosis… I am not 100% sure of the power-flow through the gear stack in your trans. I am pretty positive that in 4th gear the countershaft is not in the power-flow. Gearcruncher knows this stuff in his sleep and I will defer to his knowledge.

If you changed the throw out bearing, I would have changed the whole clutch.

How many miles on the transmission?

    The sound changes with RPM?

Any problems with the transmission jumping out of gear?

How was the old clutch release bearing when you removed it.

The transmission was out did you feel any rough spots when you checked things out?

Most likely it's the input shaft bearing in the transmission. I had the same issue on my 97. Drove it for about 5k with no issues. Easy fix is to just swap in a new transmission.
You will have to tear apart the trans to replace the bearing.

I would rule out the pilot bearing and the throwout bearing before going to the transmission.

If it was the pilot or the throw out bearings it would make noise in all 5 gears.

Well tomorrow they are dropping that transmission again we already ruled out throw out bearing… throw out bearing seems it was in okay condition still but replaced any way checking pilot bearing and input shaft bearing tomorrow. I don’t have any slip or any other issues with tranny gears are smooth and shift with no issue truck has 220k miles

Sounds can be tricky with my cheap speakers . I could not even hear any strange sounds .

It might be a harmonic vibration not related to the drive train.

I am guessing you were not around when the transmission was out and most likely no one checked it out

One more question to change the input shaft bearing can I just change that out or do I have to pretty much take apart the tranny? Mechanic is saying it’s the input shaft bearing but has to take the whole think apart??

Hard to tell from the video, but it sounds like the throwout bearing is rubbing on the clutch splines. That's why it sounds like grinding. One or more of the clutch splines could be bent, though that's not a common problem. Certainly check the pilot bearing and also make sure the clutch pressure plate is installed squarely and torqued. If a bolt is loose or grossly over-torqued, that can lead to splines that are not square to the throwout bearing--leading to the splines rubbing where it's angled highest. Anyway, it sounds like it's grinding so I think that's splines are continuing to touch the throwout bearing when clutch is fully engaged (foot off clutch). This could also be due to some small obstruction or corrosion that prevents the throwout bearing from fully disengaging when foot is off clutch. But I'd check the splines to see if any are protruding further than the others, but that could be very hard to determine without some precise instruments. Also remember that the issue I'm describing is typically noticeable when the throwout bearing is released (foot off clutch). When engaged, the pressure prevents vibrations a lot of the time. With a dry or worn throwout bearing it's typically the opposite and doesn't make noise until you press the clutch and it starts to spin.

Finally, what (if anything) is coincidental to the noise? Did you go off road in gritty mud? Did you replace the clutch? Or, did it just gradually become noticeable?
