You shouldn't have any problems once you let it cool off to ambient temp.
You have a 2006 so I believe the temp light should illuminate at ~115degF.

It is important to perform the temp check @ the correct temperature (or as close as you can get to it) because this will change the amount of ATF that spills out of the check plug when you perform the check. With the ATF too hot, you'll lose too much fluid when checking and the trans will be underfilled.

Also be sure you're doing the check with the truck on a level surface.
You said you drained 2 qts out of the transmission, seems a bit low to me.

Can anyone confirm if the 4th gen 03-09 4Runner also uses this same procedure?

Yes it appears to be, be aware the specified check temperature was changed from 115-130F to 97-115F. See the TSB attached below.

Some early 4th gens have dip sticks, but most are exactly like 2nd gen tacoma, 35-45c or 115-130F

DM93 listed the TSB like a champ and I'm sure he'll continue too. We hate misprints in our trade haha.

Had the same issue last time I did mine. It was middle of summer and hotter than hell outside. Ended up waiting till the following morning the next day when ambient temps were cooler.

Soooo I know a "guy" who has a 2013 4L V6 with 223K miles and his truck has never had any AT service at all.
The advice TW seems to [somewhat] agree on, is he should ONLY conduct a drain/refill service NOT complete flush where one would clean the strainer and such?

    Thoughts?

I would drain and refill using the correct procedure.

If the individual wanted complete peace of mind, they could mail a sample of the old ATF over to an oil analysis company such as Blackstone Labs.
Napa Auto Parts also offers a mail-in oil analysis service. I just had the Napa analysis done on my Tacoma's engine oil.

Attempting to do this today for my dad’s 2013. Fluid drained was at ambient temperature. When I go into temp sensor mode the A/T Temp light just stays on.

Here’s the steps I’m taking. Am I missing or doing something incorrect ??????
    1. Jump the OBDII
    2. Start truck
    3. Shift to neutral > Drive > Neutral > drive several times
    4. A/T temp light illuminates and blinks once
    5. In neutral Remove OBDII jumper
    6. Shift to park
    7. A/T temp light remains steady illuminated.
It’s not going off for warm up period order to illuminate/signal when optimal temp is reached.

    Thanks

What is the outdoor temp there? Everything you describe seems to indicate you are getting into temp check mode correctly, but the illumination is too early for some reason.. unless you're in Qatar or something.

I’m in NC it was like 80ish today. Tried again after taking the truck for a ride down the block and back and it went straight to blinking. Guess I need to put it on ice first?!?

truck was parked in garage in shade all day

Great info! I just put new trans cooler lines on since one of mine was starting to leak. This thread helped a ton!

I used my XTOOL D7 to watch the trans temps rise.. worked like a charm.

Did you use 46 to 50c? Or it is just a shot of after the fact?

Toyota released an update stating 35-45c was intended and correct temps.

That's pretty close to the temp I did it at since I didn't get the memo. Too bad page one wasn't updated. At any rate the truck has a quart more oil in it then it did before. I'm not going to re-do it just because I was about 1-4° high. At some point I'll probably drain the filter and change the oil. I'll make sure it's below 45 then.

Thanks for the info by the way. I obviously didn't read through 105 pages of thread.

    Here's the update TSB.
We can't get the thread updated because the OP is long gone and the staff won't help.

2nd gen trans drain/refill question.....I'm jumping pins 4 and 13 on the obdII and get the A/T Temp light to come on.... but it flashes and just keeps on flashing. This is from a cold start, not being driven for a couple hours on a 60 degree day. The trans is cool the the touch. Any ideas what's going on?

I would double check that you are jumping the correct pins. From what I last recall, one of the factory procedure diagrams for jumping the pins actually shows the OBD port 180* off from how it is on the truck.
