Just to be clear, on the manual transmission, you have to be stopped or going under 3mph (I think) and have the clutch completely depressed, to transfer in and out of 4LO.

for 4lo it’s like neutral clutch in and a brake in but the light is constantly flash when trying to go in 4x4 and just cruising

It's actually just clutch in and truck under 3 mph for a manual but the 4wd ECU will beep if conditions aren't correct for a shift, if you just have a flashing 4lo light you most likely have a limit switch out of range, or an open/shorted wire. the only way to see which limit switch circuit is out of range is to check the voltages at the 4wd ECU as outlined in the thread that @TnShooter posted above.

Best I can do is what I already have posted here and this thread, beyond that it's kinda trial and error.
If I ever have to pull mine or another one I'll try to do a better explanation of how to time it properly.

Everything I see is where the timing marks are but nothing about how to put it together right

Basically you want to get the contacts on the gear lined up with where the line is on the cover depending on the position of the transfer case shift rod (2H (fully in), 4H (1 click out), or 4L (fully out)).

I would also say it may be worth taking your two limit switches on the transfer case out and cleaning them...ensure the little balls on the ends move back and forth freely and then reinstall.
