    Guys I have the same issue. You think I should sand it down and repaint? I was thinking of cutting it out and maybe just welding in a new plate.

    I'm not sure what you have done in the bed vs what was originally there but it looks like you can see where the rust is coming from...

    To me (from this angle) it looks like it's running down the sides of the bed originating directly under those bolts. It looks like it's also dripping down from somewhere above the wheel wells. I don't know what the dealership would say to you. I would replace with stainless steel bolts and run a bit of Permatex anti-seize on the threads.

    Take the bolts out and see if they or the holes they thread into are rusty.

    Guys guys, easiest way to figure it out, put a bed sheet over the entire area. If rust shows underneath, it’s rust….. if it shows on top of the sheet, it’s from the railing or someone dropping it.

    Then just put the bedsheet back on your bed. Washing optional.

    Only aesthetic mods so far Leer 180 cap & Clazzio covers on order.
    Looks like accumulated road and/or woods dust to me.
    What do the soils look like in the areas that you travel - is a reddish-brown?
    Dust will get into the bed no matter what you do, unless you seal EVERY possible gap between the bed and the outdoors.

    Try running a magnet thru it at see if it picks up any distinct metal shavings. If not, then it's just road dust. Don't freak out yet.

    I just checked my rails. There are no existing holes for the tonneau cover brackets pictured in your original post. If you didn’t drill them, then some fucking elves did.

    Nice try though. I can’t wait for the dealer response to your “issue”.

    Prob water that dripped down into the bed from either the rusty rail car or a rusty transport truck. The water evaporated and left the stain.
    I'd try some CLR and elbow-grease before anything else.....

    I work for the railroad...in a huge yard...6 days a week...8-10 hours a day. Never seen this on my truck or any other vehicle.
    I dont know where people get this shit.

    Anyways, something looks off to me. I admit Im not a tonneau guru, but dont most of them attach to the rails or some type of extension of the rail? My Lomax tri fold does.
    Just saying those brackets are drilled right into the sides above the rails.
    Id pull off those rails, remove the bed caps and see what the heck is going on under there.
    I know your truck is new, but removing that stuff is fast and easy. I did it multiple times in order to weatherseal the little gaps as much as I could before putting on the tri fold.
