Put truck in neutral, tires blocked of course. Unbolt the shaft from the pinion and rotate 90 degrees... Bolt it back up and test drive.

Truck has 90k and has had the tranny done twice already... Maybe. Not ruling it out. Just seems odd with all the other stuff right now.

Since the guy doing the work didn't have a lot of Toyota experience, check everything. Did you check the center support bearing? He may of loosed it and forgot to tighten it.

    So... there are 360 degrees in a circle. If I flip the shaft I went 180 degrees or half the circle. If I turn it a 1/4 turn, I turn it 90 degrees (4 x 90 = 360) I went 90.

I have a Tom Woods one piece, so no carrier bearing. He did leave one of the pumkin bolts undone. The very top one. I tightened it to torque. Need to reseal the wire with some sealant. I would have put a heat shrink on that joint...

I don't know what you are about here. I unbolted the drive shaft from the pinion flange and turned it a 1/4 turn (90 degrees) and rebolted it. I am clearly NOT understanding what you are getting at. Teachers make mistakes all the time; however, on this I do not believe I am making a mistake.

Turn that flange a quarter turn (90 degrees)

+1 for torque converter shudder. Read this comprehensive thread if you want some night time reading material. Here is the important part to save time:

Are you saying you've rebuilt/replaced the trans twice, or you've serviced the fluid and/or filter twice? You do push yours harder than most (not criticizing just saying yours isn't just a mall crawler) and things might break sooner than others.

Text or PM me, should be available after work one night to meet up, Mon-Tue-Weds only though. No math allowed though.
