Could installing aftermarket speakers affect my factory head unit in my 2021 tacoma after having them installed after a couple of years or mess with the electrical to the speakers even with them being plug and play?

Most likely if the system has worked for a few years after the speakers were changed and they are within a few ohms of stock it shouldn't cause problems. All speakers, even factory ones could cause problems if they were over driven or water damaged. Possibly connections could have worked loose.

System is designed for 4ohm or 2 ohm . Shouldn’t be an issue .

I’m going with a connection issue since you replaced the speakers.

Absolutely not, unless you used a speaker it should never have had. I doubt that to be the case, though need more specifics of what you used.
