    Rear shock bolts still tight?

Other than that, I would get somebody to rock the truck with you underneath and have a good listen to the leaf springs and their mounts.

And the bed is not attached to the cab in any way.

Are you rocking the truck side to side? May be a good idea to check your lug nuts, your wheel might be loose. Other than that, like above, have someone jump on the bumper and for you to get underneath the truck.

Maybe somebody installed poly-bushings instead of the factory-type rubber bushings at the spring mounting points? Poly-bushings can be squeaky and noisy.

Spare tire can squeak like crazy if it's not tight.

OME 881 springs with 3/8 spacer. SCS SR8 16x8 Gunmetal 285/75/16 Yokohama G003 Nitros all 4 corners. Dakar rear leafs. Deckplate mod. Marlin Crawler 1200lb clutch. Redline hood struts. ECGS clam shell bearing. Philips LED headlights. Front Runner bed bars. Katskinz leather interior.
May not be your situation. But I had clunking from my exhaust system. A couple of the hangers were missing causing the muffler and rear section to bounce and bump into rear leafs, which would echo in cab and sound like the bed was gonna fall off.
