Camper shell with bed liner?

Hey fellas, and ladies, I have a swiss top on my 6 ft. bed.
The bed has a liner that goes over the rails.
I am getting water leaking in.
Is this because of the liner, or maybe not fitted correctly?
If you have any pics of your mounted, and the gap between the back of your cab and the front of the cap I would greatly appreciate it.

 

I have installed caps for years and although more difficult, sealing the cap the liner is generally not a problem.

I usually use two or three layers of the foam tape stuck to underside of the cap rails to compensate for any hills and valleys caused by the possible bedliner warpage. The front rail (bulkhead) of the bedliners usually is about a 1/2'' lower in the middle then the side. Sorry no pics

 

I just noticed in the pics that your cap has an aluminum base rail. The aluminum base rails creates seams between the fiberglass shell and the base rail (screwed together from the outside behind the screw cover). Now a days most caps are made with fiberglass rails eliminating the possibility of water getting in thru this seam. Try sealing this seam with silicone and see if it helps.

Where does it have to line up on the front of the bed?
I dont want it to squeak, so I think I may have mounted it too far back from the cap

 

its not so much where in the front it should line up it is in the back. The rear door just be slightly away form your tailgate in the down and locked position (caution the cap could wear the paint on the tailgate). Getting the back set correctly will dictate how close to the cab the cap is. I hope that makes sense.

 

Hoping someone can help with a question about fiberglass caps.
I have a 2009 double cab with the plastic bedliner over the rail.
Would like to add a glass cap. Dealers are telling me I have to have a new cap in order to fit. Of course new Leers start at $1200. I have found several used in great shape for 3 to$400. Do they sell clamps and gasket material to allow the used models to work without leak?
Appreciate any thoughts.

I think I found my answer just need to find the right clamps.
2006 access cab 2.7ltr 4X4 and added a used commercial cap
with ladder racks so I can carry my kayak on top and all my gear inside.
Fit is decent just an inch or so short on the width in front.

So if I am reading this right I need to find clamps that slide in the track
and clamps down the cap. (aluminum rails with a tool box drivers side) I guess I cut the drivers side toolbox ?? to fit the clamps after I find the right ones.

Any suggestions ??

Angle bracket might work and just screw it to the bottom of the toolbox.
