Thats a 2wd breakdown ( no transfer case). Dropping the trans isnt that big of a deal if you have a trans jack. I have swapped the X-runner trans a few times ( they dont like 400 horses :))

You best be joe is to find a used trans and just swap them. Rebuilding it will cost more in the long run.

You can find them on Ebay for about 850. You just need to shop around. You can find a used 4.0L for 1700.....

YES. Look at LCEngineering.com. I think URD has some clutches too.
You'll need to have the flywheel resurfaced/inspected too.
Pressure plate, throwout bearing, pilot bearing, friction plate all need replaced.

I guess the first question should have been how many miles on that clutch? Approaching 80k? Replace it, since you have it apart and plan on keeping it.

 what's going on with the rear diff?

We might be able to work something out with the auto hobby shop, if you get a new id. Do you have alternate transportation?
Pull trans on a sat, push it out, install next sat. Idk, it would save you some$ if they let is do it.
Definitely get the right manual, it will make for less guesswork.
