Im guessing they will have to sand/re-paint the roof

They can probably fix that spot without repainting the whole roof

Are you able to tell if those are the result of a chip or just coming through the paint? This may determine if Toyota covers it...

I've seen things like this before, especially on white paint. If the paint isn't chipped I would start out with a good claybar and clay the paint down. Commonly what happens is brake dust/rail dust etc. settles on the paint and then with moisture begins to oxidize like you are seeing. I've seen this on my 2008 VW a couple of times. A little claybar and it comes right off. The oxidation is actually sitting on top of the clearcoat. Afterwards follow up with a good fine polish/ sealant/ wax.

^^^ Try a cleaner wax on it with a little elbow grease and it should come off. I found that stuff on my running boards and freaked out at the dealer and later I found out it wasnt rust it just comes off. For me it was a product of living in the snow belt and was oxidation that happended with the materials used to treat the roads. But it is on the surface of the paint.

I have the same thing, it is inevitable. It will keep happening unless you put some clear bra film up there or something similar. I'm thinking that I'll Line X it.
