I just took my mudflaps off after having them on my 07 Tacoma Sport for 18k miles. After taking them off, theres a black line where the mudflaps ended and the paint begins. I'm pretty sure its just dirt caked on in a line but I can't manage to hand scrub it off. Anyone else have this problem? Any ideas on how to get it off?

It is a known problem for us guys that take the flaps off. The mud flap will leave a cut in the paint on the fender. It is pretty minor. You can get the touch up paint for it. I did it to mine and you can't see it unless you really look for it.

Do you recommend the paint pen or the white-out-like applicator?

try buffing it out unless it is from dirt being between the mudd flap and the paint if that is the case try the paint pen and if you have access to some clear put that one top of the paint pen then you could buff it out to not leave a mark

If you got to the dealer for 7 bucks you get the paint with the pen applicator and the brush. Not a super bad deal....

Don't know what color truck you have, but if it's silver you are in luck. I have this 1" silver pin strip tape that does the job. Few guys here grabbed some off me, due to the fact they had the same issue.
I have some before and after pic's in my gallery.

Mine isn't too noticeable, but then again it's usually hidden by mud. :D
