Clunk when I shift my 6 speed

    Does anyone know what is going on?
    My 2008 trd sport has 39000 miles on it and when I shift gears, if I'm not at 3000 rpm or higher, something clunks.
    It only happens when going from first to second, second to third , and third to fourth.
    Am I just suppost to have it at this rpm to shift properly or is there something wrong?

    Tacoma is stock and staying that way, Pickup is TBA as of now.
    It's a truck transmission. My 5 speed was clunky at first but it has loosened up more with time and miles and gets smoother and smoother. Like the others said, make sure and depress the clutch all the way to the floor when shifting.

    It happens when my hubby drives it too
    But he has never driven a manual truck only cars (which probly have different clutches????)
    I will try to make sure I'm pushing all the way down and letting it out more smoothly

    Toyota builds extremely tight manual transmissions. I switched the fluid to Amsoil severe gear
    $28 75w-90 Synthetic Gear Lube - 1 Quart (Pack of 2)
    75w-90 and that helped.

    885x with 5100s and top plate spacer for full 3", RCD extended 5100s in rear, dakars, flip kit, LR UCAs, tint, shorty antenna, in channel rain guards,BHLM, blacked out emblem, OEM side steps, weathertechs, debadged, rear diff breather
    Unless you feel something wrong or it drives different it is just the gear box.

    Do a search on here or even the world wide interwebs.............the 6speed manual on our truck is noisy. Some shifts are silent and some just make noise. I've tried to listen to see if its just one gear or technique but it really is just the way it sounds. That being said...............like stated earlier it is a truck tranny.............not a quick shift tight little sports car tranny. So longer throws and some noise is nothing to be concerned about. When it starts to lose synchros or do the chirp............then it starts to suck.

    My '09 has been doing the same thing for a long time but I just changed the trans oil with 75/90 synthetic at 55k and all is well now. Shifts much smoother and no clunking.

    I would urge you to do a search here and read about the 6 speed. The subject has been discussed at some length and there are several aspects. It's not the easiest manual to drive, that's for sure. The electronic throttle contributes to the problem. It requires slow deliberate shifts compared to others you may have driven. One issue seems to be the lubrication in the transmission, including the factory lubrication. Mine was considerably improved by using Redline MT-90 gear oil. Many have found this to be a superior oil for these transmissions. Most transmissions are not so sentitive to lubrication, but this one is.

    A clunk when shifting, especially in the lower gears, could also be an issue with the rear springs. It would be good to take a look for any broken leafs, and retorque the u-bolts to at least 73 ft lbs, I torque mine to 85 ft lbs. These trucks are known for loose u-bolts, due to the low factory torque spec of 37 ft lbs, which many (myself included) believe to be an error or typo.     ^^^ that was my biggest issue. Passenger side nuts were scary loose and the axle rolled like newspaper.

    That took care of the 'clunk' and the MT90 took care of the random gear grind.
