    You can apply the full 5% grant to the down payment and use your money to cover the 1k good faith deposit to the title company and cover closing costs. Now you can try to get the seller to cover closing costs but that doesn't always fly. Also, having your money available after the deal is over will cover other necessary items and changes to the house. There is a lot to consider and having your savings remain in savings isn't a bad idea man.
