If the amp will fit in the middle of the box that is going to be your best location. The other option is uinder the seat but again if it will fit.

    Whats up bro!!!

I agree. If the amp fits there, it should go there. It takes alot to overheat an amp if you have a Class A/B or D amp. You will be fine...or the amp will be anyway.

I dont think I'll have enough room to mount my ampt between the subs (box utilizes that airspace) and I definately dont want it under the front seats (spills/dirt/flood waters/etc.) soooo I think I'm going to try to put it under one of the rear seats. I'll have to gut the storage container then measure to see if it's going to work though. Any other suggestions?

Toytec ultimate lift kit, light racing UCAs, ARB bumper and full skid plates underneath. Looking into redoing the suspension and maybe repainting the ol' Taco.
Someone did a similar install under the rear seats. They added fans to circulate air. Search for pics.

Did you put it in there and see if it will fit? If not, I'd either get a amp that does or go under the front seat, but major PAI
