Look up rackit, they have a very nice headache rack and the rack doesn't use the flimsy bed rail tie down system to secure, it attaches to the bed bolts in the front of the truck and then you drill and bolt through the rear stanchion for the brake light assembly. If that doesn't make sence I can take pictures tonight, I am running their lumber rack on my truck that uses the same support system. Since our 2nd gens don't have metal bed rails that can be drilled through, they came up with a very nice and strong system

I know what you are after but just a thought so it does not happen any more before you get the rack......
Something I was doing when loading on my truck. The truck set high and it had a auto trans, Polaris 500 sportsman... It would ramp up the RPM and when you cleared the top it would want to take off in a way.

I put a strap in, that I hooked to the front of the ATV, it had a D ring down low. The strap went down the center of the truck to the back of the bed, then to the rear hitch, between the bed and the tail gate.
I would hook that up as I pulled to the ramps and drive up like normal, The strap would get tight and stop you from going to far and helped with a tie down point/safety strap if you needed to stop fast.
On the Taco you could also use the back D rings and may a Y strap, still just drive over it.
With this in place there is no way to hit the bed or window.
It worked for me many years.

Here's how the sport rack and lumber rack mount in 05+ tacomas. I have the lumber rack mounted now but switching to the sport rack!

Do the bolts going through the bed corners on the lower part of the upright need to be drilled through ?

Yes, and sorry to the OP if I'm thread jacking, you remove the rear tail lights and then drill through the metal stanchion that the tail light mounts too! The front mounts to the bed bolts on either side!
