People can guess all they want over the internet. The issue is, where did the water go? Likely fried the ecm. Did you pull the mass air flow sensor to make sure its not covered in crap? Sounds to me like its not getting crank signal which I'd why the plugs aren't firing. I think you need to winch it out, dry everything, and get down to the basics.

Trying to fix it while it is still submerged sounds like trying to shovel shit uphill. Just gonna Jeep coming back down and messing everything up.

Edit: never mind, just watched your video and saw its out of the water.

Yikes. Swammped mine a few times and I unplugged the battery and let a dehumidifier run for days before trying to move it and the whole time my interior was removed and all the wire harnesses were unplugged. They will not dry if pluged in.

Dude, sandbags is a great idea! The issue with crossing that stream is it's just too deep but sandbags would work great. Anyone know how to get ahold of a bunch??

    I have a few mods
Home Depot should have sand bags for sale, I was just looking online and saw they had some, not sure if the HD near you has them in stock. but as for pre-filled ones....I have no idea, youll most likely have to fill em up yourself. Which there was that clay/dirt pit that we can use to fill the bags up

If you don't draw blood, you're doing it wrong!
Kriss Nooooo!!! This sounds eerily familiar :(

The good news is that it sounds like your crank, rods, and pistons are intact.

As others have suggested, your ECM might be shot, but I would also pull the Yaw sensor under the driver's seat and bench test it. Additionally, I would remove the kick panels from each side and unplug whatever got submerged. Hit the plugs with air (if you can), maybe some WD40 or high % Iso Alcohol, and then slap some dialectric grease on each plug before reconnecting.

Are there any warning lights in the gauges that are out of the ordinary (VSC, ABS, Maint Soon, CEL)?

That is likely the Airbag ECMs. Anything wrapped in Yellow tape is part of the Airbag system, and I would leave it alone for fear of accidentally deploying them.

Every night I have left those plugs unplugged. I also used some WireDry on them yesterday. When it comes time to pull it out, I'll get some sandbags and a few Marines to fill 'em.

meh...disconnect the battery for 10 minutes and then those switches so they can dry. If you do not dry them properly you'll be SOL as soon as the corrosion whiskers start growing and shorting things out.

Swamped mine a few times over the years and never had any electrical issues because I cared for it properly afterwords.

This is the location of the ECM on the 2009 Tacoma 4X4 with 4.0

Also in that same area is your 4X4 computer.

As for your ignition coils, you should be showing 12 Volts on the B-R wire. The W-B wire is the ground. The LG-B wire is from the ECM, and is the "trigger" for the coil. It should show a ground when the coil is supposed to be firing. (ground trigger ignition system) The W-R wire is, if memory serves correctly, part of the internal diagnostics.

    Hope this helps some.

I never shut it off. Was in like 3 1/2 ft of water and mud. Pulled it out in 5 min. Then air bag lights.

Got it pulled out of the woods. $250. Gonna Uhaul it back home. Dealership says $105 to program a new ECU. Found one new online for $550. This is becoming a very expensive lesson learned.
