I'm glad to see you got it all squared away. Hopefully nothing pops up later on. Hate that it happened to begin with.

    Day 6:

Pulled the ECU. Found some rust/corrosion. Cleaned off with alcohol and old toothbrush. Left to dry. Removed seats and carpet. Hosed down carpet and interior. Left carpet hanging in garage and truck doors open to dry overnight.

    Pics of ECU

I just went through this a few weeks ago, a few things to add to your list, remove and clean your camshaft position sensor, oil control valve, throttle body, and MAF, after its running you may experience problems with the alternator and starting motor, change your oil, and you will almost definitely need to replace your idler pulleys and belt tensioner, when they get wet the bearings fail. If you plan on going through water again, unplug EVERYTHING and use dielectric grease on all connections, I have a snorkel but I still got water in my intake.

I have another clue as to what might be wrong. I hooked up a battery charger last night but it gave an error code and wouldn't charge. The error code was for "damaged battery". However, when I unplugged the positive terminal and but the charger back on, it started charging just fine. Could this mean the positive terminal has a ground somewhere? I'm no electrician, maybe someone else has a better idea. I also did this with the ECU removed.

You have an internal short in the altinator. You are gonna have to pull that altinator and take to get tested or replace it. I'm guessing that you are using one of those "smart" chargers"?

The altinator was submerged as well?

Nope, still on the truck. But there is still a lot of dirt and mud all over the engine and on flat surfaces like the skid plate. That's why I was thinking something is grounded that shouldn't be.

Yea, it was a "smart charger". Hmm, good to know. Do you think this would also prevent my truck from starting up?

    Look at build!
Yes it will prevent it from start up as well, had this happen to a buddies 98, 20 minutes later and a new alt and she fired right up! Hope you get this resolved!

This is making me very hopeful! Assuming an alternator is cheaper than an ECU

You need to get it tested. Any AutoZone or Oreillieys can test it. They can get the altinator too. The prices are pretty decent as well.

I'm assuming they can test the alternator when it's not on the vehicle, right?

Correct. They have a machine that spins the altinator and checks for voltage output.
